Windsor were awarded a penalty kick and Luke Brooks-Smith fired into the roof of the net in the 31st minute.
The hosts won a second spot-kick when Jon Beeden fouled Tomas Kalinauskas inside the box three minutes later. The Wootton Bassett defender was sent to the sinbin and Brooks-Smith again beat keeper Eddie Cavanagh from the spot.
Windsor secured all three points with a goal from Danny Horscroft inside the final 10 minutes.
